While I don't have an complete answer, I think you are quite unlikely to be asked for a passport number when booking this journey. Nationals from the EEA and Switzerland don't even need a passport for travelling to the UK or the Netherlands.
As a test I tried to make a booking for a ferry and an eurostar (train) trip and neither asked me for passport details. See the images below for what the details are you need to provide:

If you are travelling within the country where your passport was issued, then any form of I.D. is valid. However, if you are travelling on an international service, or within a country where your passport was not issued, then you will need your passport in order to be able to travel by ferry.Do they check passports on ferries?
The form of ID you'll need to travel on a ferry depends on the route and your nationality. On most international routes, you will need your passport to check-in. However, there are exceptions to this.Do you need passport details for Eurostar?
Do I need to enter my passport details when I book? (API) No, but do bring your passport when you travel as it'll be checked by UK and French authorities before you board....Do they check passports on European trains?
No, there is no customs or border check. You won't even know that you have crossed the border unless you happen to notice that station signs are in a different language. If you are travelling entirely within the EU you won't have your passports checked and consequently won't have them collected.London to The Netherlands By Bus | France Immigration | UK - France Border
