I'm connecting from an incoming international flight (Hong Kong - LA) to a domestic flight (LA - Austin) at LAX. Both flights are with American Airlines, booked under one ticket. I have a 2 hour layover, and I have Global Entry.

Will I pass through immigration and customs at LA or Austin? Will I need to check out my luggage at LAX and check them back in?

At the Gateway Point you will arrive at domestic terminal and you may proceed to the international terminal/departure lounge to complete Immigration and Customs Check formalities. Your Baggage would be directly transferred to the International Flight.

Do you go through customs twice on connecting flights?

You only go through once. If you connect through another country, you will just have to go through security and not customs. Incorrect, it all depends on the country and the airlines you're traveling with. Remember customs and immigration are different things and in some cases you'll clear then in different airports.
